Is there a way to have both the thumbnail that is enlargeable, and pictures on the page? We have a lot of products with many color choices, and it would be nice to have the thumbnail for product details and the swatches of color choices in a different spot.

You can upload additional images via "Files" interface (or via ftp) and place img html tag to it in the product description field - which supports html codes. Use relative path:
"../files/images/yourimagename.jpg"
or just add more images in Detailed images menu. You can have an unlimited number of detailed images per product.
